If transaction pending and if we pay again for Rs 799 will both recharges appear in a queue or what happens if we do two recharges at a time for prepaid Jio. I don't think I will get refund as transaction is not failed.

I believe one will be activated and another will be added up in the queue, if you don't have any active plan. If you have, then the both should be added in the queue.
If it is not urgent, I would still recommend to wait for the clarity on first transaction status before recharging again.
